I'll be interested in what Ducatiman says, since I have no confidence in carb rebuild kits. The ones I'm familiar with use offbrand parts that are not correct, and cause more problems than they fix.

As a point of information, our Ninjas do not use CDI, the ignition unit is a transistor switched type. A lot of people call it the wrong thing though....

I'd check spark on both cylinders when you're having the problem. If one cylinder loses spark, it'll die at idle, barely run, etc.. Also check that a plug isn't fouled.
