That brown may very well be battery acid from a hot/overheating battery. I'd be pulling your seat and have a look. If it is, sprinkle it with baking soda and then hose it off.

After you clean it, start it up and check the charging voltage with a volt meter. It may be over charging the battery OR it may have just been a little hot.
