Did you fill the radiator cold, start the bike and run it until it started to overflow, shut it off, let it sit for a couple minutes, fill if necessary, put the cap on, and fill the overflow bottle to the low line?
If so, the radiator should be full.
If, when riding, the overflow bottle fills and the radiator level is low after the engine has cooled, you may have a head gasket issue. Try replacing the radiator cap first though.
That's what our Ninja 500 did. Had to lap the head and replace the head gasket. Pressure from the combustion chamber was over-pressurizing the cooling system and pushing the coolant out.
