This has happened to me as well. When I realize what it is, I finish the wave out of being a nice guy, but I'm always looking around to make sure no other motorcyclsts saw me.
As for waving, I do it to every bike I see. Honestly, I couldn't care less if they don't wave back. I just take satisfaction in knowing they're using all their concentration on keeping their Harley on the road.
