When you need to shift just move your feet forward to the shifter and then move it back. It keeps your feet moving and can really help with the longer rides. Also, keep shifting your butt around the length of the seat to find the comfiest spot. Takes some getting used to but I wouldnt be worried about the placement of your knees unless it's bothering you physically.
