Most gravity-fed aux tanks use a separate valve to prevent that from happening. Keep valve closed, run main tank down until it is pretty low, then open that valve to allow the aux tank to slowly drain into the main tank. As long as it drains faster than the bike uses fuel, there are no issues with getting the full range of both tanks.
