Red goes to both (connected to the lower tag in both coils).
Black goes to coil #1 (left when seating in the bike).
Green goes to coil #2 (right when seating in the bike).
Caveat:
The colors are reversed on the old and new gen's wiring diagrams, being the one for new gens wrong.
You could by-pass the CDI, switch, pick-up coil, etc. and test the coils and plugs by themselves:
