I'd walk up Embarcadero, visit the new Exploration (coolest museum ever), then Coit Tower, then back on the Embarcadero to the Pier/Fisherman's, making my way to the GGB, walking across it to Sausalito and taking a ferry back. Lots of walking, but what better way to sightsee than by feet.
