What exactly is the problem with the engine that's in it now?

It's going to be difficult to absolutely say that a Ninja 250 engine will drop right in - but it might. Most likely there would be some differences, mostly in the tuning area where the Ninja would be tuned for more high RPM power.

Still, I would expect that your carbs and manifolds should bolt up, though it may run and ride slightly different due to the mix.

Comparing part numbers of parts like engine cases and such may tell you if the major pieces are the same.
