take cap off and measure depth of mounting pads from surface. All that prying may have bent some. Tap ones that are too high back down, maybe use wooden dowel. Go slowly and measure often. When they're same depth, test-fit cap to see if flush. Repeat measurements and adjustments as necessary.
If measured depth is identical, then something else is wrong.
