Okay, maybe the OEM filter got pulled out of the carb elbow when you removed the original fuel line to install your external aftermarket fuel filter (I'm interpreting your response as meaning you're pretty sure it no longer exists on your bike).

Another possibility that could cause the symptoms you described is the vacuum line between the carb and petcock that opens the petcock when the engine is running. Maybe it isn't providing enough vacuum "pull" to flow enough fuel for the engine to run properly.
