You are really in deep here.
Unless you are racing, taking a Ninja engine down completely and rebuilding it completely isn't economically feasible in my mind. Especially when you have issue like you do, the repair costs usually far exceed the cost of a replacement engine - and sometimes the value of an entire working motorcycle.
