I installed a set of Yoshimura mufflers on my 2007 250 Ninja (no baffles). The only jetting change I made was to bump the main jets from 105s to 110s and I'm very happy with my bikes performance. I can hit an indicated 100 M.P.H. in 6th gear with 15/42 sprocket gearing and a stock air filter. I see no need to shim the jet needles.

Bare minimum you'll want to increase your main jet size. The jet needle thing is a matter of taste and personal preference.
