If you removed the three bolts and the little lever from the shift rod, then dowel pins are stuck. Try using WD-40 to loosen them. As you look at the cover, one is on the bottom right corner and the other is top left, just below that round hole/divot in the cover. Spray between the cover and the engine case and it should get in there.
