A lot of people remove the entire fender and have no issues. I don't think it protects anything major but you are allowing dirt, debris, mud etc to get up in that area. I've seen people fabricate a cover for underneath there. But like I said, most people remove the rear fender completely and have that hole. Never heard of any issues it's caused, other than maybe an occasional mess if you ride over something wet and muddy.
