'12 rear brake woes

Seems like this is the Ninja that won't stop throwing some kind of tantrum. Or maybe it is the guy turning the wrench...lol

Anyways, I had the issue of the rear brake not engaging. the pedal would go "to the floor" but would in no way engage the rear caliper. So I ordered a master cylinder rebuild kit, replaced the spring, rubber spacer, piston, and dust cover. Bolted all together, DOT4 added, and during bleeding it is doing the same thing. So testing at each bolt, there is liquid bleeding from each when loosened, but no fluid bleeding out of the bleeder on the caliper itself.

THAT is when I noticed that the hole in the banjo bolt does not line up with the hole in the brake line. Both washers are on the line, and I did compress the pistons and they gave nearly no resistance to the c-clamp. Am I missing something, or does it sound like a caliper rebuild/replacement?
