My GSX-R was like this. The pin would not clear the fairing as the stand was inserted.

I dealt with it in one of two ways:

1) Lift the front a bit with my free hand, pulling up on the fairing. It doesn't take that much force to extend the forks enough to get the stand positioned properly.

2) Pick up the stand and rotate it to one side (rotation around the long axis of the the bike) to get the pin in under the fairing. Once it's in there, put the wheels back on the floor and proceed.
