The countershaft seal is located directly behind your front or countershaft sprocket. On my Honda 500 you have to remove the engine and split the crankcases to get it out. I don't know about the Ninja - probably the same thing. No, Permatex won't fix that only a replacement seal. You're probably OK though. You would probably have to have something like 200K miles on your bike to wear that out.
