It it a side to side shake, or more of an up and down shake(vibration)?

You asked the correct questions, Jason.
Let's see what he finds out.

Vibrations can come from many sources: mainly from out of balance parts, chain or loose engine's bolts.
I don't really have any general link that covers that, sorry.

if the chain aint lubed and tensioned right. that will make the rear end seem to vibrate.

in addition to everything else mentioned, also could be bad wheel bearings, bad cush drive, loose triples/ handlebar mount, or loose motor mount bolts.

hey man thanks for the new thread! Im thinking of taking the bike to the shop and have him balance the tires since theres probably no way of checking if they are balanced since I didnt install those tires. also I know he can adjust the chain to spec and align rear tire as he puts it back but aside from that is there anything I can do myself to check for issues?

you can hold the front brake and rock the bike forward and back to see if it feels like your steering steam is loose. If you have a friend do it for you then you can place your fingers between the top triple clamp and frame and see if you feel it moving.

ive done that plenty of times at stop lights actually playing with the forks think I would hear some sort of clicking sound if there was something loose.

You can usually do a better job yourself, since you will spend more time doing it. If you can't do it, make sure you watch him so you can do it from now on.

I havent had a time to take it to the shop crazy work schedule during the day but during a night ride with my friend he said my bottom fairings are wobbling alot I dont have any of those plastic clips installed on the bottom. is it possible thats affecting me that much at 80MPH?

Funny story about this I had taken of the lower tabs on my 04 600 and one day I was doing 75 and wind got under them just right riping it off and making me almost crash now i all ways put them back on before I ride the bike.

Also if you got time to go on a night ride you have time to to fix the problem your self sounds like you need to change a priority or 2

So your solution is to keep riding the bike? knowing something is wrong with it that may lead to a crash?

I hate to vote to stop riding, but if its bad enough to post, usually it really needs fixed. Like everyone said, could be a whole range of things. If I didn't know the problem I would have it in the shop, since you aren't to scared of it... Ride it like ya stole it and see what happens
