( the bearings have no play, dust covers are there, etc.

Your 92027 spacer has a pocket opening on one side. When installing, does this opening side face the wheel or the swingarm?

So for anyone interested, I'm not sure if this actually fixed it or I just happened to put it together right this time, but I loosened up the bracket that holds the brake caliper in place, because I noticed it seemed to make the axle bind up when i put it through without the tire on. So after it was all put back together i tightened it up where it was with the axle through and the tire straight, and it's fine now.

I'm still not following exactly how this could happen.

If the outside wheel bearings are in-place the axle should be running through the center of the wheel. And if the swingarm isn't bent...

Waiting for someone to solve the mystery.

Also not sure how rear brake can affect positioning of rear axle and wheel.

The axle runs through part of the bracket that holds it

Notice that there's only one way the brake bracket can fit on axle, no adjustment possible.

The only thing that makes sense is you got spacer 92027A reversed. Then it would cause:

1. Wheel to stop spinning, because spacer flange would squeeze seal instead of pressing on brake caliper bracket
2. Only way for wheel to spin would be for axle-nut to be really loose, thus wheel would wobble
3. Wheel would sit further to left
4. In order for brake disc to fit, wheel would lean to right
5. Under braking, wheel wobble would cause bike to wiggle in different directions like snake

You need to replace seal 92049, it's most likely damaged. This will allow dirt in and damage wheel bearing quickly and need replacing in less than a couple months.

That rear torque arm follows whatever lateral position brake caliper bracket is in. Remove bolt completely and you'll see it can't exert any lateral force since it's very loose sideways. It's only function is to locate the caliper fore & aft. I hope you tightened that bolt back down, it shouldn't be loose.

Take a photo of your rear axle like this. Seal to left of screwdriver tip is most likely damaged and needs replacement.
