FSM calls for silicone sealnt for the valve cover and the side covers, looks like I can just use something like permatex Red RTV? I have some Black RTV as well.

That is fine. I used the same stuff I used to seal the cases. Make sure you do not lose the rubber plugs that hold the water pipe down. Also the o ring for the water pipe is the same from the oil filter if you're replacing it.

I never pulled that pipe, it wasnt in the way so I just left it.

All done for the night, have the motor put back together. Tomrorow I will put it back in the bike and hope I can fire it up!

IT RUNSSSSSSSSSS! Thank you everyone for all of your help! Got everything bolted back up, and it runs great. All gears shift fine on the stand. The only issue I have and I noticed this when I crashed, i have a gas leak from the carb, I looked at the floats an they were fine. The gas is dripping from both of the air/fuel adjustment screw area. So maybe something with the diaphragm??

Just a quick report, did a full trackday yesterday and the engine help up great! Not a single issue, no missed shifts or false neutrals!
