need help on idle problem

07 250. i pulld the end caps and gutted the baffles and put the end caps back in so the outlet is the same size as stock. i then noticed that one of the boots between the airbox and the carb wasnt on there but about halfway. in my short temperd frustration i ended up pulling out the airbox in several pieces and orderd a k&n r0990 pod. went to a 108 main jet and shimmd the needles with one washer a piece.
back to the beginning. it has never idled right. wants to hang up around 4k and if i set idle screw down to where it comes down itll barely idle at 1k. i thought the boot being off one carb was prob my main problem. after putting on the pod and rejetting it seems to be worse. i cleaned everything with b12 and after putting the carbs back on and the problem being worse i pulled them back off and reset the idle mix screws at 3 turns out. thery were at 2 on one and 1 1/2 on the other one from the factory.
one of my concerns is the main jets i bought are ebc and the needle does not seat the same depth in them as on the 105. did i screw up by shimming the needles with these new jets? i am the second owner and i know that the previous owner didnt jack with it. couldnt even change his own oil.
im running out of ideas and my old lady wants to ride her bike tomorrow. only other thing i can think of is to sync the carbs and i dont have all the equipment to do that right now. checked all vac lines and seem to be fine. although i couldnt find but a couple of lines.
please help.

cloged up pilot jet. took 3 days. ended up with no washers under the needles so now i have 108's in with no shimming. may have to shim them at a later date but damn sure not today.
