Try pulling the spark plug out and holding it attached the plug near the valve cover while cranking, see if it arcs to the valve cover to confirm spark. If you have spark then I'd move onto syncing the carbs as when I did pods I had to resync the carbs. There's tons of DIY carb syncers online.
Bike ran fine prior to pod filters?

put the airbox back on, properly jet using a methodical approach.

As much as I hated it I put my airbox back on. Countless hours of jetting would get so close to being perfect but would have slight hiccups here and there. After a month or so I got tired of fooling with it and reading endless reviews of people having issues with pod filters even if jetted mains correctly and shimmed needles I don't think it could ever be 100%.
I think calling factory pro/dyno jet and getting a kit with different needles would be as close to perfect as you'll ever get.

the reasoning behind pod filters is flawed. the idea is more air means more gas means more power but that's not how it works. air boxes create a smooth flow of air. smooth air means more consistent gas can be put into the air stream, which means more power. this means no air turbulence problems at high speed. this means no low pressure flooding issues at low RPM.

if you are racing in a straight line and can control air flow around the body of the intake venturies you could get more peak power but again you suffer low pressure pooling at low rpms. and this is only when you can control the turbulence like when you put the stacks in a semi sealed compartment like they do on race SVs. with the placement of the airbox on the ninja 250, right next to massive gaping holes on the side where your legs sit, it is basically impossible to get controlled air into pod filters.

put the airbox back in, maybe with a high flow filter if you want. properly rejet.
