Requires choke to idle, bogs at half throttle

So I've been told that the 250s come from the factory pretty lean as far as fuel goes, my question in this. I bought a 2004 ninja with 5k miles, the owner told me it has been sitting for about a year. It started at the house when I was looking at it initially but bogged down when given throttle, my assumption was old gas and gum in the carbs, so I bought it anyways, load it in my truck and brought it home.
First thing I did was tear down the carbs and rebuild them with all new parts. Factory rebuild kit*
Fresh gas, and re adjusted the carbs to factory spec, from what I found was tighten the screw all the way in and then two and a half turns out.
I removed the factory air box and added cone filters.
So I digress , my actual question is would the fact that my air filters are supplying so much additional air cause this problem.
I can not get the bike to idle with out the choke being at least half was open, also from about a quarter throttle to about three quarters its bogs down, like its starving. It's fine on light throttle and heavy throttle..

Do you mean Factory Pro jet kit? You need to rejet if you have installed pods.

Yes sir,

You need the choke to enrich the air/fuel to get it to idle = more gas needed
You have boggin mid throttle roll = more gas needed

Is there any way you can reinstall the stock airbox to ensure everything is in good working order before working on jetting for the pods?

It was not a factory projet kit. Simply a factory spect rebuild kit, Orem spec.

I unfortunately can't re install the factory box, I cut it up to retain the batter box without the air box.

So any good places to get a kit from? I looked at factory pro but they don't show a specific for the pre gen nor do they ship to California. I was looking at this kit

First, check that both slides move up and down smoothly.
Second, check that the vacuum tubes do not leak.

He already rebuild them but used stock jets with pods.

JetRus should save you some time and $$$ while mostly preserving the use of the kit you have already purchased. Just need the 4 jets specific to your bike, mods, and location. Should be around $20 or so.

well i wanted to update you guys, thanks for all the helpful posts . it turns out since i didn't jet it, and i put the cone filters on it, it was sucking way to much air, so i had to buy a factory air box from craigslist and its running like (almost) a champ. its still a little bubbly at higher rpm but I'm able to ride now finally.
oh and my batter was crap, it showed 12 volts so i assumed it was fine, but only pulled 42 cca, so 52 bucks later it fired on one press.. !!

Good job!

If you aren't running a stock air filter you may want to go up a couple sizes on the main jets. What throttle range? Main jets are 3/4 throttle to WFO and the needle is 1/4-3/4 throttle or thereabouts. Some small washers under the needle in the slide could help with the bubbliness.
