Consensus is that it's far from being a direct bolt-on, so metal working/welding/fabrication skills would be needed. It would be a lot easier/cheaper to simply purchase a pregen system in the first place.

what are the issues?? is it that the exhaust manifolds dont line up properly or are there issues with clearance around the engine/frame/swingarm?

I can tell you that the new-gen header diameter is so small that the pipe will slide into a pre-gen header. It just won't work.
If you want a single exhaust just get a Muzzy.

Exhaust is completely different from the exhaust ports all the way back to the mid-pipe. Tubing diameter, Flanges, collars, routing, fairings, mounting brackets, etc.. It's not even remotely worthwhile to do. Even doing extensive mods just to get one to fit, it does not perform well because the tubing diameter is too small and lengths are not correct (among other factors). We've tried it. That's why we have two completely different exhaust systems for Gen I & Gen II.

If you want single sided exhaust, go to a shop, and right before you get to the oil filter location, have them cut the left pipe (viewed from sitting on the bike). Then have them move it into a Y. Just don't let it get in the way of any drain plugs. That is by far the easiest and cheapest setup. You get a system and just bolt up half of it, selling the other half on EBAY. Someone always needs a new muffler after laying theirs down.
I was going to do that, but now I'm looking at a new bike, it is pretty much pointless right now.
