noob here, need some help

I have an '86 kawasaki ninja 250, with an orignial blown engine. The stock engine was swapped with an 88' 250 eliminator engine, a note; the stator, and carbs were swapped from the original engine to the eliminator. I am having an electrical problem which causes me to blow fuses. I believe I have a short somewhere, possibly either with the rectifier, main fuse, stater, or wiring inbetween. Another note; I have continuity from the hot side of the starter relay to chassis ground, more specifically where the clutch cable sits in the housing on the engine. Any help would be fantastic, this is my first bike and my first bike rebuild, so I may have looked over something simple. Thanks!
