RPM's/shifting and other nonsense.

I'm a new rider and own a 2011 Ninja EX250 SE. What is the difference between a 250R EX250 and so on? Also at what RPM's do you guys usually shift up at? The manual suggest 4,000 rpm's but that requires me to shift practically every 5 seconds till I reach top gear and with shifting at 4000 RPM's i'm in top gear at 30 miles an hour O_o.

That is usually break in recommendations, run it to 10,000 rpm to shift.
