Newp, the 3 mm are the correct size for shimming.

Is the bike too rich? 112.5 mains seem big for use with an oem exhaust from what I can tell. Check out the jetting database for a point of reference:

112.5 main jets are pretty big, do you have the snorkel in? What kind of air filter, stock? Usually if you can't rev up high, it means you're running lean. But with 112.5 main jets and 3 washers under the needles, that seems unlikely. If anything, you're probably running way too rich. Try removing the snorkel if you haven't already, and report back. If it's revving better, then you're probably running too rich. In that case, you should try removing a washer from each needle.

PS: 3 washers is a little too much with a stock exhaust, people who put 3 washers under the needles usually have removed the airbox and installed pod filters or something like that (in addition to rejetting). I tried shimming my needles once, and put 2 washers under each needle, and my bike ran like garbage. This was because I had already rejetted the carbs.

Black smoke means rich I believe so others thoughts were probably right.

Do you have a 110main to try? If you went through all the trouble of removing the air box, you might as well buy a full system exhaust honestly.

I'd recommend a full system... not a slip on. A slip on is basically just a muffler attached to the stock midpipe. The headers are stock. You would want a full system, like an Area P or Yoshimura, or a Leo Vince. The diameter of the pipes are larger, allowing more exhaust gasses to flow out. A slip on won't do much for you.

Yeah, go down to 110 and see how it runs (if you have it). As others have said, slip ons don't do a hole lot in terms of changing air/fuel mixture. A lot of people are running 112.5 mains on bikes with full systems and getting proper mixtures so it's more than likely way too rich for stock headers.

If you have to order some, maybe get a variety in the range of 98-110 to save on shipping costs just in case.

112.5 mains are really big while still sporting the stock exhaust, im running 110 mains, 40 pilots, and i think 3rd notch on the needle, and i have a full exhaust, K&N pod filter, Ported intake and exhaust ports, and bored up to 265cc.

if adjusting the shimms does not help, definitely go down to 108 while you still have the stock exhaust.
